What are some exercises for martial artists that help prevent knee injuries and makes your legs stronger ?I want to do MA but this hype around knee injuries really discourages me from doing it.

Workout at the gym. Leg exercises.

Squats, leg extensions (individual also), hamstring curls!!!!! These exercises also burn a lot of calories!!!!

I agree with gym workouts, but you need a partner when you practice who respects you, doesn't want his knees trashed and has good form. Anytime when practicing all it takes is the wrong angle on a takedown or judo throw, rolling too quickly when heelhooked and.... You have an injury.
Strangely every injury I have had has been my fault.
Bad form in a throw - knee
improper breakfall - shoulder
reaching in while gripfighting - dislocation of finger
All I can do is take care, learn the proper tech and apply it properly. You will reduce the oppurtunities for injuries.
